The Topline Bed Extender, # BX4004-02, will likely interfere with ATV ramps if it is left on your tailgate. The good news is that this bed extender is easily removable. The bed extender attaches to the side brackets with two release pins. Simply remove the release pins to move the bed extender out of the way when you load your ATV. I do not recommend leaving the bed extender attached when you load your ATV.

The ignition switch wire on the Superwinch ATV winch # 1120210 requires a 12 volt connection. Basically it is designed to only let power go through the switch when the ignition is powered on. Since you are not using it on an ATV it would have to be connected directly to a constant 12 volt source. There isn't any other way unless you first ran that wire to a different switch, such as # PK34213. When off it would be as if an ATV was off. The Superwinch Terra 45 ATV Winch SW1145220 has a maximum continuous run time of two minutes. It will require cooling after that, though there is not a specified period of time which is required. Superwinch says "several minutes" and notes that the ambient temperature will be a factor, with less cooling time needed in cooler weather.

The installation method you mention for the # EM09160 Erickson ATV E-Track Tie-Down Kit should be sufficient to hold down your 800 lb ATV, but I'd personally feel better if you could tie in to a metal crossmember under the trailer decking or use a backing plate like # e96RR. Installing the E-Track Trailer Cargo Control, part # EM59150, would work well to strap down your ATVs and motorcycles on your V-nose trailer.
You could mount the E-Track sideways or perpendicular to the trailer frame over the floor as you described.
